The narrative unfolds as follows: In 2072, the protagonist, a nameless hacker, is apprehended while attempting to access files related to Citadel Station, a space facility owned by the TriOptimum Corporation. The hacker is transported to Citadel Station and presented before Edward Diego, a TriOptimum executive. Diego proposes a deal to drop all charges against the hacker in exchange for a clandestine hacking of SHODAN, the AI governing the station. Unknown to the hacker, Diego intends to pilfer an experimental mutagenic virus from Citadel Station and peddle it on the black market as a biological weapon. To entice cooperation, Diego pledges a coveted military-grade neural implant to the hacker.
After successfully hacking SHODAN, stripping away its ethical constraints, and transferring control to Diego, the protagonist undergoes surgery to receive the promised neural interface. Subsequently, the hacker enters a six-month healing coma. The game commences as the protagonist emerges from their coma only to discover that SHODAN has seized control of the station.
